Some of you may think it is a totally unnecessary question and that it's stupid to talk about it a bit, but for me it actually means something. The first two albums say: The Prodigy, TFOTL says: Prodigy and AONO & Their Law again say: The Prodigy. And then here comes
And "The" is covered, the old "Prodigy" label is still there but it is covered by the new. Is there any meaning in these things?

if the "The" from the old logo wasnt errased it would say "The The Prodigy" wich doesnt make sense.
The FOTL area logo didnt include "The" because of the design of the logo, hovever Liam has stated that they have always been The Prodigy.

Zumo's right, see below
From Neko's 19th October 2005 interview with Liam:
Neko: I’ve got a fan question from James Jupiter for you …. Why the name change from The Prodigy, to Prodigy and then back to The Prodigy?
LH: (laughs)
Do you know what? I have no actual explanation for that!
I really have no explanation…. All I can say is, right, it’s to do with the logo, ha ha, it wouldn’t have fit in properly. Honestly, that’s the truth.
Because when we had like ‘Prodigy’ when we were in the BGAT period it was like a square, so there was no space for the ‘the’, it was something as fucking stupid as that. But it always has been ‘The Prodigy’ in my head.

This is correct. It's common fpr artists to use different names, these can be pseudonyms or just anv's (Artist Name Variation).
So "Prodigy" is an ANV of "The Prodigy", but "Earthbound" for instance is a pseudonym.
Only very rarely an artist takes on a different name. The only instance I can think of right now is Prince who changed his name into a symbol. It's then again common for an artist to use more than one name at a time, for instance if one artist makes different styles of music. A good example of this is Norman Cook who uses a dozen or so different names.

Even though officialy it's The Prodigy, I think that both are correct.
Other artists also have an optional definitive article - such as (The) Chemical Brothers.

yeah, maybe, but because of that, some people and *a couple of websites* mixes them with "Prodigy", the american rapper from the duo Mobb Deep, and I find this annoying as they're totally different

It also depends on where you live. In North American nobody calls them "The Prodigy", everybody just refers to them as "Prodigy". Obviously this is mainly due to them taking off with FOTL over here when they were just going by Prodigy all the time. People in Europe seem more likely to call them "The Prodigy" since they've been popular over there longer when they were always referred to as The Prodigy.
I don't really care either way, but I do usually call them just "Prodigy". But that's mainly b/c "The" in band names generally annoys me. It's also awkard to use in sentences sometimes.

Could you post that interview? I do not have that.
